Jaye had only heard about the Men's Rights Movement as being a misogynist hate-group aiming to turn back the clock on women's rights, but when she spends a year filming the leaders and followers within the movement, she learns the various ways men are disadvantaged and discriminated against. The Red Pill challenges the audience to pull back the veil, question societal norms, and expose themselves to an alternate perspective on gender equality, power and privilege. The title of the film refers to a scene in the film The Matrix.

Scahill also investigates the assassinations of American citizens Anwar al-Awlaki and his son Abdulrahman al-Awlaki, meeting with their family at their home in Yemen. Scahill suggests that the War on Terror is in fact a "self-fulfilling prophecy" and causes the radicalization of Muslims. He also discusses the case of Yemeni investigative journalist Abdulelah Haider Shaye who was detained, tried and sentenced on terrorism-related charges after reporting on American drone strikes.
